Does the color of the bottles make any difference at all to your beer? It was suggested to me by someone that brown bottles are the only way to go however I have an abundant supply of green ones. Will the green ones be alright to use?

Green is all right to use as long as you keep them out of the light. The green glass doesn't block UV Rays as good as the Brown Glass does. You should store all your bottles (brown or Green) somewhere that light can not shine on them for an extended amount of time.
This matters becuse the light will effect the hops in the beer, and give it the smell of a Skunk, that is where the term "skunked beer" comes from.
I know someone out there can coment more on the exact chemicals that get isomerized by the llight.

Oh ok, so when storing them, would in the cuboard with a towel over them be alright? or in the fridge?

Anywhere that light cant shine directly on to them. in the cuboard with the doors closed should be fine.
